GenePattern 3.8.1 contains several new features and fixes.

We have replaced the Java-Applet-based file uploader with a new html5/JavaScript file uploader which is more tightly integrated with the GenePattern GUI. From the Files tab, one may create subdirectories and upload files to directories. Clicking on a target folder (1) will bring up a slide-out menu (2) with menu options for deleting the directory, creating a subdirectory within the selected directory and uploading a file to selected directory. Files for upload my be selected from a file browser, drag and dropped into a target directory, or drag and dropped to an upload target which will trigger the selection of a destination directory (3).
We have introduced new slide-out menus for all jobs and job output files visible from the Jobs tab, and all directories and files visible from the Files tab. Clicking the item triggers the menu display.
From the Jobs tab, clicking a job (1) will bring up a slide-out menu (2) with options for viewing job status, downloading a copy of the job, reloading a job and deleting a job.
Clicking a job output file (3) will bring up a slide-out menu (4) with options for deleting the file, saving the file, creating a provenance pipeline from the file, and sending the output file to another module for downstream processing.
From the Files tab, clicking a directory (5) will bring up a slide-out menu (6) with options for delecting the directory, creating a subdirectory, uploading a file ot the directory, and sending the directory path to another module for downstream processing.
Clicking a file displayed in the File tab (7) will bring up a slide-out menu (8) with options for deleting the file, saving the file to your local computer, or sending the file to another module for downstream processing.
We have added support for the grouping of module parameters. Each grouping (1 and 2 below) may be independently expanded or collapsed, and may include descriptive text summarizing the parameter grouping's purpose. Over time we will be updating GenePattern modules to leverage this new feature.
We have added support for website tours, which will provide a more effective means of introducing new users to the GenePattern GUI, and returning users to a current release's new features. Website tours may be launched from help menu selections or prominently-displayed links on the GenePattern server home page.
The 3.8.1 release fixes several reported issues in GenePattern.
